I filed my taxes online at 11:56 pm June 1 and received the pop up saying "this return has been successfully transmitted and accepted" but now it says filed on June 2 ?!

Don't worry, CRA announces that penalties (including late-filing penalties) and interest will not be applied if returns are filed and payments are made by September 1, 2020.
