I am filing a tax return for me and my spouse together. My spouse's income/deductions is $0. Is it better to just file separately, and use Free TurboTax pkg for spouse?

Without belabouring the point, no one in Canada files jointly. Everyone files individually.
What you are doing is joint preparation of two Standard returns, and you pay for two.
If you and your spouse have simple returns and credits, you shoul gave no problem with
one return Standard, another Free.you will have to start each return from scratch though.
