How can I override an incorrect program calculation ? Will I be able to netfile?
You cannot override an amount using TurboTax Online. Any overrides will make you ineligible for NetFile, and the software is guaranteed to make correct calculations. Can you tell us which field you believe is incorrect?

I do not wish to claim CCA on my rental properties. In order for it not to automatically deduct CCA I have to override. Is there a way to get around this as it is common practice to opt out of claiming CCA.
