Self employed paying GST on only partial income

I reached the threshold GST amount on my earnings in October, so only charged GST on services I sold after that time. However I entered my GST number on TurboTax and I have a feeling it is charging me GST on my entire earnings for the year. Should I continue with filing my income tax through TurboTax and pay GST separately? Or does TurboTax automatically add that amount on so I can pay my income taxes and GST in one go? Thank you in advance for any help.
