NY taxes you on the NY source income and CT taxes you as a resident in CT.
If both NY and CT tax you the same income, you should claim a credit for taxes paid to NY on your CT return.
When preparing your multiple-state taxes, prepare NY nonresident return first, the credit should flow to CT resident return properly. Check Schedule 2 of your CT state tax return to see if there is a credit for taxes paid to NY claimed.
