$12,300 freelance done via 1 company which sent a T4A. Remainder freelance $600 I added via Self-employment. After including my CCA expense new laptop my net income is -?

With my home office expenses + my CCA business expense of a laptop, my net income is negative.. does the majority of my freelance work (which the company sent a T4A) not apply? (All this freelance is on top of my full-time job).

If your expenses are more than your income, then yes, you can have a loss. It's not that the income doesn't "count", it's just that you haven't made a profit.
