Do I fill in the Alternative Minimum Tax window to enter all stock option deductions included in my T4 if I already entered the amount in box 39 of my T4 income window?

You input the T4 as per issued. 

As for the AMT; review the links below from TurboTax  & CRA to explain and determine if you claim it or not:
