For The Additional Residency Amount it asks for the amount from box 31 of my T4 but I don't have a box 3. I have a box 32. Is that the box i should use?

No, Box 31 - Special work site & Box 32 - Travel in a prescribed zone are two different boxes. If you don't have an amount for Box 31, then just leave that box at zero.
