I have a large amount of taxes to pay CRA Can I submit this all at once as an e-transfer through my bank online? Is there a limit through the banks?

The limits allowed are different depending on the bank and the accounts. You will need to contact your bank. If you go in person, you will be able to pay your balance due in full by using your SIN as the account number. Here is a Canada Revenue Revenue link to help you Make a payment.
