I incorporated a company in 2017. Also I had self employment during 2017, Should I do Income Tax of the new company separated or jointly with my personal Income tax?

If your company is incorporated, you need to file a T2 Corporate return for the business.

You'll then also need to file a personal return to report your self-employment income and expenses.
