I filed my fathers return May 5 2015. I received a confirmation number. But as of July 8 2015 have not received the refund?

Have' t received return after 2 months. I Did get a confirmation number.

Does that mean the filing was complete? Is there a problem?

It would normally be faster than that.  Was the confirmation you received for payment of the return, or was it a six digit number from CRA stating that it had netfiled successfully?  You can also contact CRA through a number of means to check the status.
