My employer paid me as a contractor but after researching the CRA website, I was actually supposed to be a employee. How will my taxes get paid if they are at fault?

We will be going through a CPP/EI ruling, but can't find a clear answer on how the taxes should be paid back. Would it be the company that has to pay them back as what they were doing was illegal?

Since the taxes should have been withheld at source and were not, YOU are still responsible to make sure they are paid. You received MORE than you actually should have as  your employer should have been deducting these. You will be responsible for remitting the taxes.
