Why on self employed income, did you add hst to show gross income when this is paid to the government separately?

When she entered her income, did she also enter the amount of sales tax that she paid in the box labeled "GST/HST and PST collected for the year"? If she didn't then that's why the amount wasn't deducted from her income and why she was taxed on it.
