I used to be self-employed and still have a business number, but no self-employed income in 2016. Should I select self-employed box and add $ 0 for income /expenses?

I still submit HST returns and show no income or expenses, but I'm not sure if I should be doing this with my income tax return too...

You can file a nil return as last year in business and then you should not send it in again.  If you do not intend to return to self-employment, you can ask to close your tax account at CRA.
