When receiving an auto allowance, do I claim total fuel purchased, including personal, then include the company paid fuel amount stated on my T2200 as a reimbursement?

You can’t claim personal amounts. You can only claim what you used for employment/business purposes, less any amounts that your employer reimbursed.
