I have filled out two versions of turbotax free and self employment with SAME info but getting different refund amounts, why?

I have started two versions of turbo tax, the free version and self employment one to see if the paid version would help me get a better refund. It did and increased my refund by $1000 but Im not understanding why. I have entered the EXACT SAME info for BOTH versions. The only difference is the self employment version has taken the exact same amount I entered for income in both but added to it and I don't understand why and assume this is why I'm getting a refund. I don't want to be reviewed or audited because of this. It doesn't make any sense.

The best way to see exactly where the difference has been entered, compare both the T1s and the T2125s. A line by line comparison will show you exactly where the entries differ.
