I made a payment in 2015 for 2014 taxes based on a worst case estimate before completing my returns (to avoid having overdue taxes). How do I enter this in TurboTax?

I found the place for quarterly instalments from 2014, but I did not make any of these, just the single payment in April 2015. Do I just submit and let CRA do the accounting to apply the credit?

As this was not an instalment payment made in 2014 (and if it does not appear on your CRA My Account as an instalment payment), then yes, submit and the CRA will figure it out - it should be sorted out on your notice of assessment, and they should refund any amount you may have overpaid.
