How should I fill our returns if my wife is living/working in Alberta and I am working/living in Ontario?

My wife quit her job in Ontario at the end of October 2017 and started working in Alberta in November 2017, we are still married and filled spousal returns the previous years, she has an Alberta's drivers license but still health card from Ontario(an it will be like that for the next 12 months), TurboTax 2017 won't allow me to use different provinces for us and fill spousal returns. Does this means that I we have to fill separate returns?

Yes, if you lived apart at the end of the year you need to file your returns separately.
