Can I claim my portion of the child care deduction, even though my separated spouse is claiming our child as a dependant and I'm not for this tax year?

Yes. In shared custody situations if you paid for child care while the child lived with you, and your spouse paid whiel the child lived with them, you can each claim your portion.

If your spouse paid the entire child care expense and you paid them for a portion of it, they would need to issue you a receipt for the portion you paid and then they claim the total less the amount you paid, and you claim the other portion. This amount paid would have to be over an above any child support payments.
