I oe the CRA $3438.76 and my wife expects a refund of $296.56. The system is telling us to pay the difference which is $3142.20. Is this correct or do I pay my full amt?

If you have an amount owing for your income tax return, you should pay the full amount.  The Canada Revenue Agency will not deduct from one spouse's refund to pay the other spouse's amount owing.
