deceased 1099R needs correction
I received the 1099R reflecting a whole year of pension paid....I paid back to Calpers the overpayment which they acknowledged, but Calpers will not correct the 1099R to reflect only 5 months, but say they will send me a letter addressing this....should I file the final 1040 now anyway, and enter an amount different than what the 1099R says ( an amt that is only 5 months vs a year) and send an explanation letter...

This is a two part answer.
First, you need to enter the full income that matches the 1099-R. See How do I enter my 1099-R?
Second, you need to subtract the portion you paid back. The programs vary a little with wording; but, the concept is the same.
- Open to federal income
- Locate Other or Less common income
- Locate Miscellaneous Income, 1099-A, 1099-C, Start
- Scroll to the bottom
- Other reportable income, Start
- Other taxable income?
- Select YES
- Description 1099-R paid back
- Amount, enter your negative amount, use a minus sign in front.
- Continue
