Me and my partner filed together, I owe money and she gets a refund- do I pay the money owed, or does that just come off of the refund

No. The spouse that owes must pay what they owe. The spouse that is getting a refund will get their full refund regardless of whether the other spouse paid or not. They are two individual taxpayers.
