My taxes owed went from just over $9100 to $12300 after I downloaded my wife's CRA info to do her taxes. Does that make sense?

There are credits and benefits that are calculated using both spouses’ income, so adding your wife's info may have made you ineligible for those. Also, there is the Spousal amount, which you may have gotten if the program though your wife's income was low, but again, was removed when your wife's T-slips were added, and her income became too high.
