Why am I getting different final tax owing when software is run on a second return using same input values

Are you sure you put exactly the same inputs on both returns? 

Also both TurboTax Online & TurboTax CD/Download have had major updates that added and fixed a lot of things. So, if you did one before the update, it may have been effected.
